Funny thing is, I was going to ask the same question but said F' it. I have a lot of bolt ons, a lot of Gibsons (set necks), but few neck thrus. To me, it seems like the neck thru is the ultimate construction, but it's just not been in the cards for me to pick up very meny of them.
I prefer neck thru or set neck, for no other reason than that is what I like in a guitar. No arguments about sustain, tone, quality or any such nonsense.

Now to answer... My 2 guitars (though one I can't play) are bolt on. The one I will build will be neck thru, just to make it different. The wood I'm getting is grade B (AA being the best, then A, then B) to minimize cost so I don't expect a huge sustain but it'll be nice having a neck thru, just to see how it is.
The guitars that have the most mojo to me seem to be Bolt on usually (MM Silhouette for instance). It's just... eh... I don't know. Maybe one day I'll build the exact same 2 guitars, using the same wood, one bolt on and one neck thru and see which I like the best.
I like both and use both, but none of my bolt ons are 24 fret all are 22,
