If you want it quicker, cheaper and to have someone (or yourself) that you trust locally to put together a guitar for you, try Warmoth. I really think their stuff is great. It fits together like an expensive custom bolt-on.

Depends on what you are after. 22 or 24 frets. Bolt on or neck through.
If you want metal/progressive stuff....
Hill Guitars is one. He will do anything.
I can attest for Jackson - I have an incredible custom from them.
Moser is suppose to be awesome as well.
Neither Moser or Jackson are cheap though.
Mammoth is another one. They have probably the lowest prices currently.
If you want Fender style then Tyler or Suhr or G&L or Grosh.PLAY TILL U DIE !!!

+ 1 for Neal Moser and MCS. Currently building a custom bolt-on for me, with every bit the same quality, care and attention to detail as his neck-through line. Not inexpensive, though...Templars and base-price bolt-ons are in the $1,600.00 range...mine will go much higher than that because of all the custom stuff I've added...but it's been a great experience so far because he's a true custom builder, not a semi-custom shop where some options are unavailable.

I can recommend this guy. A South African working out of the U.K and he builds awesome guitars at good value for money. I met him at a convention and played some of his stuff. He wanted me to demo his guitars but I was on a schedule
Really nice guy, very passionate and knowledgable.
All men play on 10. Never gonna turn down again.
