Neck thru instruments start with J. Bolt ons just have numbers (4 digits currently).

Yeah, they're Js including the Rhoads, which seems weird. I think they should have a JCS prefix to distinguish them, but maybe that's just me..Popular is not the same as good

Seems like you you may be getting hung up on the "master built" tag. That's really a Fender thing, as now applied to Jackson/Charvel's custom shop too. But a custom guitar is a custom guitar, IMHO.
The Custom Select route really feels to me like it harkens back to J/C's roots. When you look at the old SD price lists, there was a list of "standard" options shown - with their upcharge prices - and the ability to "call for price" for the more wild stuff not listed. Those standard options would usually cover the more common custom shop orders. Seems like the same deal now going on with CS vs MB. You can probably draw something of a parallel with Fender's "team built" vs "master built" guitars, I suppose. But, in the old days, you weren't guaranteed a master builder for a particular order. Heck, back then, the vast majority of us didn't even know who the builders were. LOL. They just assigned guys based on the orders, and the complexities of each particular build. I'm sure there was a whole lot more Custom Select-like building going on back then, than there was MB.

If you are serious, I would go to an established Jackson CS dealer and push hard for that if I were you. I can't believe that is beyond the wit of the JCS guys - christ, I removed a V plate and put top ferrules in myself, so all the factory would need to do is not drill 3 holes. And sorry, I know this sounds like mutiny, but those V plates are a design disaster - mounted at an angle, not reflecting the angles of the body?!! Just a mess...Popular is not the same as good

I wish that beveled/pinstriped/graphic finishes on an otherwise stock instrument didn't cause a bump to Masterbuilt. Provided the guitar specifications do not warrant an upgrade to Masterbuilt status, the guitar should be built as usual and then the only wait and upcharge would be for the finish (but the finish upcharges would be more to make up for not requiring Masterbuilt).
