fill and redrill the neck or redrill the body strait?

I'm putting a usa charvel neck on a chinese made lynch body. now since one hole is off set on the lynch I'm fine with drilling a new hole in the neck for that. the other 3 holes don't line up. they are very close but it looks like the bolts where drill at an angle thru the body. If they were drilled properly the holes already in the neck could have been used. Should I fill in the holes in the neck and redrill or drill the holes straight in the body to use the holes already drilled in the neck. the charvel neck fits perfectly in the esp body and the strings line up too.

That sucks. I have a similar smaller issue with replacing a floyd nut.
