If you think about it, relief, saddle height and intonation in that order is pretty much a no-brainer. You only have to do each once then, instead of screwing around and going back and forth.
BTW, be sure and have your guitar tuned to pitch BEFORE you start any of this. If you have a floyd guitar, be sure that you are tuned to pitch and the trem is at your preferred angle. Otherwise you're going to be in hell. use new strings too, intonating old strings is a waste of time.
One other tip - use a GOOD tuner for setting intonation. Most pedal tuners are bunk for setting intonation, get a strobostomp at minimum if you really want everything to be accurate. They are expensive but you'll be amazed how off your 'perfectly set' guitars were when you check intonation with the strobo.
