AFAIK in Arizona, they have something called Navaho nation consisting of the navaho indian tribes with its own borders and its own laws. the local authorities respect the laws and vice versa.

Yup, the reservations here have their own laws. However, there must be some limitations because they had to make deals to allow gambling. I am pretty sure that firearms and alcohol are not allowed on tribal land. Generally, it is known that you don't want to get in trouble with the law on a reservation.

Just as the average American doesn't relish killing and maiming innocent children, neither is the average Canadian a big fan of the seal hunt. It isn't a national past time. There is a minority of people who are politically powerful (Natives, Eskimos, Indians) who do this because they say it is part of their way of life and to earn a living.

That's fairly accurate...essentially they are self-governed territories but the land is held in a federal trust. So the laws and governmental stuff can be entirely tribe controlled, this would include killing seals (if we had seals down here). Most political and economic regulations are still controlled by the government...a reservation couldn't create it's own currency and use it within the US.

They do have a great deal of sovereignty, though. It's possible for a Native American reservation to actually declare war if they wanted to.

But do the seal hunts in Canada take place on similar grounds? The website makes it sound like it differs little from hunting policies in any regular US state.
