You should be able to apply a Crossfade effect to the thunder track in your editor. If you don't have that particular effect, try selecting each side individually and applying a Fade In/Fade Out effect for each side so that you get that Doppler effect Budman spoke of.
A better effect would probably be to start the thunder as stereo but then gradually fade out one side so it sounds like it starts overhead but trails off to the side. Alternate left/right trails with each section of thunder.
