why does the neck model have a bunch of different number dots all over for a given chord? like D, it has dots showing 5, 3 and 1 in the normal D chord fingering position, but then it has a ton of other numbered dots all over the rest of the neck schematic. why? what do the 5, 3 and 1 mean and how do they relate to that common fingering of D?

The 1,3, and 5 are the notes that make up the chord. For D Major 1 is D, 3 is F#, and 5 is A. So each place where there's a 1 is a D, each 3 is an F#, and each 5 is an A.
